There's going to be prisms and silver embers in the Nerofest boxes. So, if you go hard on that you'll probably have no problems making up the extra prisms you need.

Will I be able to farm enough mana prisms to MLB Chaldea Lunchtime?
I currently have 2000 mana prisms. Do you think it's feasible for me to be able to get another 3000 mana prisms in time for when the CE comes out or at least before it leaves the shop (how long does it stay in the shop)?

If you focus on farming mana prisms you can get them at a rate of around 80 per day. If it stays in the shop for the same amount of time as the other 3 CE's did, and there no reason to think it shouldn't, you have more than enough time to farm the remaining mana prisms and clear the shop every month if you don't neglect it. Events should not greatly negatively impact the farm rate because of the large amount of prisms they usually have available.
TL;DR: Yes, you're gonna be fine
